I am using j-link commander to program a MCU as part of a functional test, I've been able to run J-FLASH Arm minimized using j-link commander but I want to see if there any way to do not show the programming progress bar window or minimize it as well, please advice.

Sorry but your explanation sounds confusing.
You start J-Flash via J-Link Commander? These are two totally independent software products... You can not start J-Flash from within J-Link Commander.
Regarding the flash programming status windows showed when using the flash programming capability of the DLL:
These can not be minimized. Reason: Since flash programming can be a long operation it would look like the debugger just hangs if there is no activity shown.
If there is a possibility to suppress these windows, any debugger could just disable them without our knowledge and we would get all the support cases from customers who get the impression that the debug session "just does nothing" a long time at startup while J-Link is really (re)programming the flash.
Anyhow, the status windows are not a problem at all since they do not require any user interaction and so do not disturb automation at all.

I have seen the previous answer, why it is not hidden. But still I'd like to hide it.
I run about 2000 tests and the popping up of the progress window always takes the focus and working is painful while tests run. -

Did you give the "-min" command line option a try in J-Flash? It should already do what you are looking for.
Apart from this, the pop up can be disabled using the J-Link SDK. Further information regarding the J-Link SDK can be found here:
